Let's take this one step at a time then. Start with a blank map; Zear's MissionBlank.mis is fine. Copy the spawnspheres and nothing else from your existing map into the new one. Make sure there is some surface for players to spawn on; if the spawnspheres aren't touching the terrain, put some sort of simple interiors (e.g. walls) inside them. Then attempt to build a spawngraph. If that doesn't work, there's something seriously wrong.
In the event that you successfully create working spawns (as I hope you will), start copying things from your old map into the new one one at a time. Start with the interiors. From there, proceed to adding shapes and so on. Every time you paste something in the new map, immediately attempt to build a spawngraph. Tell us once you get to the point at which the spawns won't work.

Anyways, now that the defecation of the boards has been addressed, let's get back on topic.
Munro, I'd be amazed if this map WOULD compile a spawngraph. You aid you went through Sphinxes troubleshoot? REALLY?
I can see that solution 5 has not been addressed, and that solution 6 has been ignored as well. If you're too lazy to go look at the site (like me
) solution 5 is the navgraph before the terrainblock, and solution 6 is no mission areas over 2000. You have it set to a flightceiling of 4600. That's a wee bit larger than 2000. A good solution would be to bring your lava (since it's bouncy) much closer to the terrain, lower the flight ceiling to say 1900, drop the bases a tad and try again.
Not to mention the fact that you have several overlapping buildings.
Anyways, I'm done my mini-rant, so happy mapping
